I have to say I have a soft spot for the simcity 2000 main theme. I don't think I've thought of that bit of music in 10 years but it still plays strong in my head. That and the Grizzly Hills theme from wrath.
I would have to say the theme over the opening story from windwaker (Oh for the parts before EXTREME! tri-force fishing). I would also suggest the dark cloud soundtrack (my particular favourites being wise owl forest and Demon Shaft), and banjo kazooie - a soundtrack that consists mostly of variations on one song that is still awesome?
*EDIT* Add Persona 4. Oh how much do I love those songs. It also came with soundtrack. YAY

I'll echo the Chrono Trigger statement, and add Chrono Cross, although the two games have very different feels musically.
The opening theme to Chrono Cross. One of my favorite pieces of music, video game or not.
The wind waker title screen or dragon roost island. The music in that game sounds very special to me.
